この文章で、先行詞はHeredity is the biorogical processで副詞句がby which だと理解しているのですが、なぜここで副詞句に前置詞byが置かれているのでしょうか？

関係詞節は修飾する名詞(この場合はthe biological process)の抜けた不完全文になります。
そのため、この文章はHeredity is the biological process which features are passed on from parants to their offspring through the genes by.とも書きかえれるのですが、こういった場合の前置詞は関係詞の前にもってこられるというルールがあり、例文のようになります。
また、「生物過程において、特徴が親から子へと、遺伝子を通して引き継がれる」という日本語から考えるとin whichのとなるように感じられますが、辞書で調べたところ、inではなくbyのようです。

となります。最後にby をwhich の前に持って来ると
The biological process by which features are passed.
つまりこの場合のbyは by the biological processby のby なのです。関係代名詞which はthe biological process を表してますから、その前置詞となるby をwhich の前につけるということになります。
本来なら先行詞の前に置かれるべき前置詞が関係代名詞の前に来る、ということですね。
